I remember having the same problem but I cant remember how to fix it. There should be an option to force FMVs to play at their native resolution. This should be enabled if you're upscaling. Honestly the best way to ensure you don't encounter any bugs or freezes while emulating this game is to set it up to play as it did on original hardware (eg no upscaling, no geometry correction, native dithering, etc)
